First off the thump could be a U joint. The heating could be a clogged filter in the transmission. I have never heard of anyone not servicing there transmission before.
As far as the clanking sound check to see how much play you have in the rear-end. Check your U-Joints on your driveshaft. Those gaskets are reusable unless you broke the gasket while taking it off. When you pulled the cover were any of the bolts looser than the others.
Instead of all that just make sureyour batteries are disconnected it shuts down the electronics. Wire welder usually doesn't have that kind of effect. But if you were using a stick welder that would be different. Do you have enough room to place a set of vice grips.

Once you have shavings in the oil pan they have travelled all through the engine. Time for a complete break down or crate motor replacement my opinion.
Be prepared for a stiffer ride with the Bilstein's. I had a friend replace his stock to Bilstein's since there one of the top of the line struts. That was his biggest complaint.

You say higher maintenance for a diesel engine not really that 6.7 if taken care of is a million mile plus engine. My 2013 ram 3500 6.7 has almost 600,000 on it. I average 21 mpg while driving the pickup on the road empty and sometimes better. 14 city driving that is with a one ton truck...
So buy shocks at your local auto parts store. Or buy some RS5000 or RS7000 series shocks. You would be better off anyhow just because of there warranty on the shocks.

The only way to solve this issue is put a littler heater in then vehicle. Itis condensation on the inside of the vehicle that is causing it from the weather change. That is what I had to do if I wasn't going to use my vehicle.
