You have other options. You could short block it, that's new lower portion of the motor, block, and internals, and just transfer your heads, intake, and other externals. Might save you some money. Consider a valve job while the heads are off.

I guess it really doesn't matter, the motor/trans don't know what they're in, right! I was concerned that other systems would be affected, but I don't think other systems are controlled by the same computer.

As stated. 4th gen manual with gas engines are pretty rare. The simplest way to do a manual trans swap is to get a manual trans truck computer. Every search I do comes up with a Cummins computer which won't work. The search will be much easier if I have a good part number.

The pinion seal won't cause howling. Worn gears do. Get the weight off the rear wheels and see if you can move the flange in any direction. If you can plan a rear diff rebuild or replacement. At the very least pull the cover and look things over, or have someone who knows what it should look...
I'm coming from the semi-truck side. Many dealers and aftermarket jobbers have cleaning services for the DPF using compressed air, as long as it was not plugged up too badly and destroyed. They can collapse internally and then need replaced.

You could ask them to install a reman engine from an outside source, maybe Jaspar. The rest of the truck warranty would still be good and Jaspar warranties the motor.
